Project 64 is a pretty decent N64 emulator. I personally use Kega Fusion for Sega Genesis games, Visualboy Advance for GB, and ZSNES for SNES games of course. If i'm working on Sonic hacks though I tend to use emulators with debugging features.

MasterJ

Dolphin for Gamecube, DeSuMe for DS and OpenEmu for GBA

On PC (Windows):

Visualboyadvance (GB/GBC/GBA);
Project64 (Nintendo 64);
Kega Fusion (SG-1000/SMS/Sega Mark III/Game Gear/Mega Drive/Sega CD/32X);

DeSmuME (Nintendo DS);
ePSXe (PS1).

On Android devices:

MyOldBoy! (GB/GBC);
MyBoy! (GBA);
MD.emu (SMS/Sega Mark III/Game Gear/Mega Drive/Sega CD);
Drastic (Nintendo DS).

On my Nintendo DS Lite (using a flashcard);

Lameboy (GB/GBC);
JenesisDS (Mega Drive).

On my modded PS2 (using a disc and USB):

SNES Station (Super Nintendo);
PGEN (Mega Drive);
PSMS (Master System/Sega Mark III);
PVC 5 Reloaded (Atari 2600);
FCEUltra PS2 (NES).

PS: Also, when i had old Nokia phones, i used to emulate Game Boy on Symbian, but now i don't remember the name of the emulator, i just remember it was only one rom per aplication, it was laggy and the sound was, well, Nokia MIDI quality, still my younger brother finished Pokémon Blue on that.
